First off, I know little about the minor league, how it works, or even the teams involved (outside of the tiger organization).

I was playing MLB The show (Road to the Show) and my player got traded to the Rays organization at the AA level. Their AA team is the Montgomery Biscuits...yes, that's right. Anyway, I got to June and a message came up saying that the first half of the season was over. After that, the standings reset and everyone started over at 0-0. Apparently, they play two halves with different records. The biscuits won their division in the first half, but I have no idea what that means for the team or why they do that? Can anyone explain this?

I wish I had the exact answer for you. I know that the minor leagues have this split season, but not sure if "all" the minor leagues from Low A to Triple A do this, and just not sure if the winner of each first half and second half meet in a play off, or add the total from each half and the most wins moves on.
Kevin might know this among a few that read this.

hmmm, i might have to use google. we'll see if i can figure it out.

Organizations usually advance their players deserving during the AS break. For this reason, some minor leagues split their seasons.

Lakeland (A) could elevate 4-5 players to Erie (AA), but also receive 4-5 players from West Michigan. Either way, Lakeland would not be the same team.

Outside of advancing their players mid season, teams that played badly in the 1st half could be competitive in half 2, so more excitement at the end of the season.

The first half winner does play the 2nd half winner. And just like, I forget the year, when MLB had a split season -- I think it was Cinci or someone in the NL that had the best overall record though didn't win either half and missed the playoffs entirely. So there is a pit fall.
